How to maintain customization between updates?

I sometimes make small modifications to various files, to customize the look accourding to our needs. When a new version comes out, these changes have to be done again, because the files are overwritten. What's the best way to keep track of these modifications, and allow for fast implementation in the new version's files? Any suggestions except writing it down in Notepad?
